Harrison Ford, (Colonel Lucas), did not deliver the line "Terminate with extreme prejudice". Ford's line was "(cough) terminate the Colonel's command".

"Terminate with extreme prejucide" was delivered by the white-haired civilian, whom General Corman, (G.D. Spradlin), identifies as "Jerry". The circumstances suggest that Jerry is CIA. It's Jerry's only line of dialogue in the film.
